The mineralogical-petrological subcollection contains 2384 items (as of May 1, 2017). Previous museum staff established this collection from the preserved remnants of the pre-war Most museum, as well as from materials obtained from mining organizations and the Research Institute for Lignite. Additional specimens from other locations in the Czech Republic, Europe, and overseas were acquired by the museum as gifts from private collectors. Among the significant mineral specimens is one of the largest found samples of the mineral marcasite. An exceptional specimen is a huge piece of rock with snow-white aragonite from the locality of Chraberce. A world rarity is the largest found sample of the very rare mineral melanophlogite from the locality of Braňany.

In the current permanent exhibition, this subcollection is represented mainly by specimens of minerals and rocks from the Krušné hory region.
